Did not install PositiveSSL Cert correctly

| So this weekend I tried installing a PositiveSSL cert and I think I messed something up along the way. I installed it using the WHM/cPanel server instructions.
When I log into my cPanel and go to SSL/TLS Manager it shows up under shared SSL certificate URL: https://domain.com/~username
So the only way the page loads with https is if I put in the domain name followed by ~ then the cPanel username.
If I just go to https://domain.com I get an internal server error.
Any ideas what I did wrong or how I can fix it?

| I wanted it installed on the domain - was I not supposed to use cPanel?

| are you on a dedicated IP? is https://IP working for you? or does it display the website?
