I have a VPS and I want to use Google Analytics instead of Awstats. How do I set this up in the server so that when i create an account, google analytics will be created / embedded automatically, just how like Awstats is. Im using centos 5.x with cPanel

You can use Apache mod_layout to inject footer to all content served in which the footer will have your analytics code. http://wannabe.guru.org/scott/hobbies/apache/

sorry but i dont understand, this will add a "footer" to all websites and it might break the layout of all these websites?

No necessarily, since google analytics code is client script and added to the footer. It should not interfere with any website's output.
